What are the pros and cons of each? And does it even matter?
For me:
MP4 Pros -
Fast rendering (if using GPU to render)
compatability with devices (i think youtube processes MP4 quicker)
MP4 cons -
Large files (about 600MB for 15 minutes)
Not as good quality
Lots of codecs, sometimes youtube gives me out of sync audio for no reason
WMV Pros -
Good quality
small(er) files (about 400MB for 15 minutes)
WMV cons -
Slow rendering time (no option for GPU rendering)
MOV pros -
Errr....
MOV cons -
rubbish quality
large files
out of sync audio sometimes
All in all i use WMV for most of my videos but if i need to render quick or a very large video then i use MP4, i usually use 4Mbps for WMV but using 4Mbps for MP4 gives me crap quality unlike with WMV so i use about 6Mbps for MP4.
QUALITY IS MAINTAINED 
I always use MAGIX MOVIE EDIT PRO and render video into AVI format, wow highest quality but large file!! Then I import it into movie maker to get a compressed file in mp4QUALITY IS MAINTAINED

Technically the quality isn't maintained, it's just he feels like the difference is insignificant.
Yeah i don't fancy rendering the same video twice.
