In Imovie the option for PiP is very clear... On the top right after you've placed the second video on top of the original video.

Yes you can use skype, i've streamed wit duo-commentary before.
As long as fraps records desktop audio it should record the skype call, just do some test runs to make sure it works. I also find playing in windowed mode easier for recording PC (Although from what I understand is mores stressing on the CPU). For console gaming it might be more difficult but since you're using fraps I'm assuming youre strictly talking about PC games.
