I'm making a music video to a song, but I don't want to change the song drastically (speeding up or slowing down, making it higher or lower). How do I do this without Youtube taking down my video?
 
NO,if the copyright holder wants to take down your video he will do it , monetized or not...
And to answer you question the simple way to avoid and be safe against copyright is DON'T use Copyrighted material without permission...

When you email the copyright owners they tell me YouTube has permission for users to upload their content

yeah, I thought Youtube pays copyright holders so users can upload their content as long as they are not claiming it as their own or making money from it. That's why there are so many lyric videos of songs

You can make money from certain cover songs now.

I really doubt YouTube pays millions or people with copyrights on audio/video content for you to use their content. Just think about that for a second.

Monetized or not, all videos are treated equally.
