2D: Adobe Flash Professional CC hands down. No competition. There are some software that are specialized for cartoons, others for code, but for overall 2D animation Flash is unparalleled.
3D: My personal preference is Maxon Cinema 4D, but I know people who prefer Maya. Those are the only two I have experience with.

I use Blender 3D but that is for 3D animations only I recommend Adobe Flash for 2D. You really have to mess with a bunch and get a feel for one in my case

In that case: toonboom, Adobe flash (used to be macromedia), tvpaint, and anime studio I believe.

It's also possible to photograph each picture or scan them. But you will need some more knowledge on how to effectively do this. So what you are looking for is probably digital I asume?
