How long does it take Maker Central to update after you have accepted the CMS? And also, is it supposed to take away your estimated earnings from analytics?

Yes indeed, the estimated earnings do not show up when you're not partnered unless it's with YouTube directly or you have adsense I believe.

Your estimated earnings will come back a soon as RPM preforms a CMS update, they should do so within a week or two

I just checked with the CMS team and they say your channel is fully integrated into the network now!

Your analytics won't be up for about 5-7 days after being partnered, but once YouTube is done refreshing them, as it were, you'll be able to access your earnings!
